This is my first Eva fanfic, although my cousin is writing it because, well he's a way better writer that I am, I just give him the ideas.

The Dark Prince Emerges
Chapter 1: A Turbulent Decade

Misato sat in a remote area of NERV HQ, typing furiously at the computer that she had. She knew that it was going to be another long night for her. Luckily she had plenty of coffee cans at her disposal. Although she felt bad about leaving Shinji by himself out by the lake, she was comforted by the fact that he actually asked to be alone.
`This is a terrible time for him' she thought.
She couldn't deny that some of the recent pain that Shinji had felt was her fault. First not telling him that one of his only friends, Touji was the 4th child, only for him to find out in the most horrible way. Then leaving him alone recently. But she had to find out the truth, the truth that Kaji left behind for her. His message was freshly playing in her mind constantly
`Katsuragi, the truth is with you, don't hesitate, move ahead' these words might as well be branded in her eyes
Although she knew that the punishment for her actions was death, she didn't care. A small part of her wanted death; just to be reunited with the man she loved.
Misato looked at her watch, 5:30 AM. She decided to call it a night. It was too late to visit Asuka, but at least she could see Shinji. So she went home.

Misato sensed something was off as soon as her door opened. Shinji was usually up at this time cooking breakfast. She went to his bedroom door to see if was asleep. The sight before her was an empty one. All of Shinji's belongings were gone. His NERV ID was on top of his bed along with small note. Tears formed in her eyes when she read the lone word in the paper, Goodbye.
Misato quickly grabs her cell & dial an all-too familiar number.
“This is Major Katsuragi, I want Section 2 to give me a full briefing on the Third child's whereabouts as soon as I get there, is that understood.”
The voice on the other end asks the 1 question that sets her off.
“BECAUSE SHINJI IS MISSING!!!!!” She hangs up & starts heading back to NERV hoping for good news.

The next 10 years since that fateful morning were among the most unstable for everyone involved with Project EVA. The first shockwave was the most violent of them all. This was the exposure of SEELE.
Nobody claimed credit for this act, but the world was very grateful. Everything was revealed. The real cause of Second Impact, the true nature of the Evangelions, the secret Dead Sea scrolls, & the intentions of the Human Instrumentality Project. The identities of the men that made up SEELE were also revealed. All of them, along with Gendo Ikari, were immediately arrested. The entire world watched as the new UN Committee tried them as a group in the Hauge for crimes against humanity. While the public demanded their execution, it was decided to sentence them to life in prison; the chief judge saw it as a fitting punishment, since they in essence wanted to kill all of mankind they should live out their remaining days knowing that their goal will never be achieved.
As for Sub-Commander Fuyutsuki, he was excoriated of all charges. Some thought he was the whistleblower, but that question was never answered. He just disappeared off the face of the earth.
In the aftermath, it was decided to keep NERV intact. The UN Committee took over as Commanders while Misato was promoted to Sub-Commander. She called herself the de facto Commander because she made pretty much all the everyday decisions, only reporting to the UN when a major issue was presented.
Dr. Ritsuko Akagi was released from holding but put under surveillance by Misato. She resumed her duties as head of project E.
The EVA pilots were completely different issue.

2015
Asuka laid there in the hospital, comatose to the rest of the world. Inside her mind however, a battle was raging.
The 15th Angel had defiled her mind, destroyed all the walls that she put since she was a child. Now she was facing the demons that haunted her. Luckily she was winning her war with depression. She came to terms with her issues, with her mother, with Misato, & her hardest task, her issue with Shinji. It took a long time for her to realize her feelings for him. All the times she teased, tried to put him down, were all ways to hide the fact that she fell in love with the boy. She even hid it from herself. Now she wanted to tell him her true feelings hoping he felt the same way.
She opened her eyes to a big surprise. Miasto, Ritsuko, Hikari, Rei, & even Touji were already in her room. Misato even had a bouquet of flowers with her.
“Why are all you guys here?” was all she let out, trying to get over the shock.
“The doctors said that you were recovering fast & that you might wake up today or tomorrow. We're glad that it was today.” Ritsuko answered with a slight smile on her face.
Seeing that made Asuka smile back. She was glad that she had friends, that she wasn't worthless. She looked at everyone in the room. She knew someone was missing; now she knew who it was. The one person she wanted to talk to the most, the boy who had her heart.
“Where's Shinji?”
As soon as Asuka said that all eyes turned to Misato. She knew Asuka would eventually ask that, & it was her duty as her guardian to tell her the bad news, yet she couldn't look at the girl in the eye, so she looked down on the floor.
“Shinji is gone, he left 2 months ago, and we haven't been able to find him.”
Those words were like a wrecking ball to Asuka's heart. She squeezed the sheets of the hospital bed & started to cry. Everyone felt the happiness in the room get sucked out & replaced by a wave of sadness as they heard Asuka wail her heart out. Slowly one of them walked over to the young girl, & gave her a heartfelt embrace. Asuka looked up to see who was giving her this hug & was shocked at the answer.
Everyone else was shocked as well, especially Misato. Of all the people that could comfort Asuka in her time of need, no one thought that it would be Rei Anayami. What shocked them even more was that tears were flowing freely from Rei's eyes.
Rei never let out any emotions freely. In fact she had to be told what she felt. The only time that was not the case was when the 16th Angel attacked her. In that fight she realized that she loved Shinji Ikari. Rei couldn't remember this moment until recently. She was freer with her emotions now that Ritsuko took her off the hormone-stunting drugs that Gendo ordered her to be on. While Rei was now behaving more human she still had a hard time expressing herself, but looking at Asuka as she let out her sadness, Rei felt the need to confort her fellow pilot while letting out her sadness as well.
Asuka looked up at the blue-haired girl & saw that she was crying too.
“Rei, you're crying.”
Rei looked at her & tried to regain her composure. “I know pilot Soryu, I mean Asuka”
“Why?”
“Because I'm finally allowed to be human.”
With that it was Asuka's turn to comfort Rei. Both girls held each other in their first sign of friendship that they ever shown. Miasto then walked over to the young girls. “Asuka, I'm checking you out of the hospital, lets go home.” She put her hand on Rei's shoulder. “Our new home.” Rei looked over to the purple-haired woman & smiled.

2025
Misato could remember that day like it was yesterday. She couldn't believe that 10 years had gone by so fast. Yet she was reminded of that fact when she looked at Asuka & Rei.
She could still remember the girl's faces when she showed them their new home. She told them it was one of the benefits of Sub-Commander pay. The place was like a mansion compared to her old apartment. The living room & kitchen were twice as big, it actually had a dining room, & it had 5 big bedrooms. Misato naturally took the master bedroom while the girls helped themselves to a room. They all decided to turn one room into an office so they could get some work done. The lone room left was to have furniture in it but left alone.
Misato smiled as she looked at Asuka & Rei, studying nonetheless. She still found it hard to believe that these two were the same people that piloted the EVAs.
Where once stood two young girls who couldn't stand each other, now stood two beautiful young women who were inseparable. Aside from Hikari joining them from time to time, it was usually the exclusive Asuka & Rei show. They helped each other deal with their issues, Rei helped Asuka deal with her past, & in return Asuka helped Rei with her humanity. Sometimes Misato jokes that they were surgically joined at the hip. Now only if they could get boyfriends.
Sure the girls dated once in a while, but Misato knew that no boy stood a chance with them. Their hearts were spoken for, by the same person. Misato often wondered what would happen if Shinji came back. Would their friendship hold strong, or would they go back to being rivals. Slowly she realized what she was thinking.
Although her first order as Sub-Commander was making Section 2's top priority to find Shinji, it didn't help. Every time the agency got close, he would disappear into thin air. She would get briefed of their status every two days. Slowly however, the timeliness changed, it went from every two days to once a week, then once a month, now it was once every two months. Her hopes of finding him slowly got smaller as time went by. She couldn't remember when her mind went from `when we find him' to `if'. Some members of Section 2 even suggested to give up the search, stating that they wouldn't even know what he looked like, much less if he was alive. She would never accept this though, & neither would the girls, not so long as they would have the resources to search for him. Yet they knew that those resources would not last forever. Misato knew that the UN would eventually disband NERV & retire the Evangelions, along with their pilots. But until that day, the search would continue.
Misato slowly sighed as she looked at the spare room. That room had become the physical representation of their hope. The name of its' potential resident hanged smoothly & perfectly of top of the door. Shinji
With that thought out of the way Misato picked up the phone. She decided to call the once 4th child to remind him what today was. She only hated the fact that it was long distance.

2025 - Tokyo 2
The young man hung up the phone, smirking at what the voice on the other end had told him. How could anyone accuse him of forgetting what today was. It was almost insulting in a way.
If anyone that was involved with Project EVA would ever be called lucky, that person would have to be Touji Suzuhara.
Not only did he win the newly established lottery when it was at its highest amount, he also made some keen investments that forever secured his financial future. To top it all off, he was getting monthly disability checks form NERV as compensation for the one time he piloted an EVA.
His personal & social life wasn't that bad either. He got married to, naturally, Hikari Horaki in 2019 & won the lottery right after their honeymoon. The couple had their son, Yamato not long after. They even talked about having another child, preferably a girl. They agreed to name her Miko. He had the best prosthetics in the world, was a member of the most exclusive club in Japan, had a ton of friends, a beautiful wife, a gigantic mansion, & was a powerful influence in the Tokyo 2 social scene. His life seemed so perfect that it should have come out of a book.
Yet Touji felt that his life was empty somehow. A big piece was missing from all the great events of his life. Missing from his engagement announcement, his wedding, the celebration of the lottery win, & his son's baptism. That piece was the friend he called Shinji Ikari.
He wanted to see him, talk to him, to tell him not to worry. He knew that Shinji felt responsible for what happened to him, but he wasn't. He wanted to tell him that it wasn't his fault. That it was his father who decided to use the dummy plug system, not Shinji. He never got the chance, as soon as he was able to walk again Shinji vanished, not to be seen or heard of to this day.
Touji regained his thoughts & picked up the newspaper. He told himself that it was going to be a good day, a day to celebrate his long lost friend. But as soon as he looked at the front page all thoughts of a good day went flying out the window.
He couldn't believe the headline. His arms started to shake as the news hit him in the pit of his stomach. Angry thoughts now filled his head.
`What the fuck, are they mad! How can they let those fucking bastards be set free! Especially him!!!' His eyes kept looking at the men in the front page like those of a man possessed. He kept going back to the last picture. Rage filled him as he looked at that man, the man those actions made him who he physically was today. He knew that he couldn't right the terrible injustice that was about to happen. `Or could I?' he thought
With that he left his living room & walked to his office. As soon as he got there he went to the top right drawer of his desk & took out a business card. A friend from the club had given it to him; saying that it was an organization that handled `special cleaning' projects. Touji then sat down on his chair & dialed the number form the satellite phone he had in there. It only took two rings for someone to answer.
“Hello” the raspy voice on the other end said
“Is this the `special cleaning' company?”
“Yes it is.”
“Good, because I have a huge project for you guys.”

2025: The next day - New York City
Two men sat down in the living room of a very well decorated penthouse. One of them pulled out 13 manila envelopes out of his briefcase & laid them out on the coffee table. He then began to brief the other man on them. He looked like he was middle-aged. He carried a very distinguished, yet mysterious aura. His suit was finely cut as it fit him perfectly. His cufflinks were the only objects that gave away his potential identity. They had the initials A.P. engraved.
The other man, who was the owner of the penthouse, was surprisingly young. He didn't look older than his mid-20s. He also had a finely cut suit on. The only thing that was missing from the set was some cufflinks. Virtually nothing revealed the name of the spiky-haired young man.
As soon as the older man was done the younger one began chuckling lightly. The older man raised an eyebrow in curiosity.
“Is there something funny Benitez?'
“Only that someone is actually paying to do this, considering a lot of people would do it for free, Pertrova. & Call me Marcos. You're in my home; you don't have to be formal, Alexander.”
Alexander Pertrova sighed lightly at that, “Old habits die hard, Marcos.”
“Yes they do” was Marcos's sly response
Marcos then looked at the envelopes & started to stack them neatly. “Don't worry, I have the perfect man for the job.”
“You're not doing it yourself?”
“No, there's someone who deserves this assignment a lot more than me.”
Pertrova sighed; he knew whom he was talking about. “Should I make arrangements for a trip then?”
“Yup, I'll call you when I come back.”
With that said Pertrova left the penthouse. Marcos then proceeded to pack the essentials for the trip. When he was done he took the envelopes & put them in a briefcase. He was about to leave when he looked at a picture he had over his fireplace. It was a picture of him & the man he was going to meet. Marcos smirked at the eight-year-old picture.
`I promised you this one day, & I'm a man of my word.' He then proceeded to head to the airport, to hop on a private jet bound for Europe.
